Hi Rod,
In the first example I wonder if there are enough, indeed any, "j"s in the source text. One example I ran behaved like that when there was no "q" in the source text. That's a case of the "alerts when letters from the mesostring are not found in the sourcefile" issue which is probably the missing feature I should address first.
Apart from raising an alert it's not clear how the algorithm should proceed. One option would be to display the unmatched letters, isolated on their lines as in:

shE
tranSforms
J
intO
sovereigntY
proClaims
thE
Another would be to halt execution with a message to find a larger, richer source text.
The second example is trickier but I think it is the same issue. You're looking for an "m" but the "m"s I see would be rejected since the next letter is "e" and "mime" contains it. Are there subsequent acceptable "m"s in the source text?
The bigger and more diverse the source text the better.
